The controller randomly stops working for a split second every now and then, buttons don't register, and the latest button or direction I pressed repeats (for example player character moves on its own in the latest direction for a second). This only happens if I select the bios file, if I use "simulate bios" it doesn't happen, but the sound is broken in the game I wanted to play without the bios (Raystorm).
Is this a known issue? Any way to fix?

Same here. I tried the stable version and the SVN version and the bug appear on both versions. I'm not experiencing trouble with the audio.
My system is running Archlinux, using ALSA for sound. The bug is reproducible with a minimal X server session and dissapears using a bios file.
I've only tried one game, Final Fantasy IX. I'm not sure if the bug is still present on other games.
